It sounds like you have a fairly reasonable grasp on what you are trying to accomplish and as long as you understand the only thing the SAFC 2 actually does is modify the injector pulse sent to each fuel injector via the ECU by some factor or percentage rather, then theoretically what you have in mind will work.

So long as you are supplying the injectors or rather fuel rail with that correct pressure to raise your flow rate, the ECU will still make that original correction from the SAFC but more fuel will be allowed to enter the combustion chamber so you can squeeze more flow out of those injectores. Just make sure you have an aftermarket or OEM pump capable of handling the flow rate and pressure you plan on achieving...sounds like you are capable of making those calculations too.
