I think i might have figured out the crooked exhaust problem. The second pipe that connects to the header has to slide onto the header and there was probably a 1-1.5" gap where it was not on all of the way, so i'm thinking that extra length is causing all the problems with the exhaust. I figured that the guy installing it would push the pipe together the rest of the way but i'm guessing he just overlooked it. I'll give him a call or just do it myself if i can.
Also just how important is having the EGR pipe connected? Its running fine now and no check engine light or anything, i don't want to have to go buy a new pipe from the dealer if i don't have to.
