also is there anything wrong with deleting the intake coolant lines? does it actually cool? or will it mess with iat and stock tuning?

yes you can get rid of all the obd 2 crap, all u need is fuel pressure and break booster. iacv is optional.
if you want to can get rid of the pvc sys and cooling lines as well, just run the pcv into a catch can.
also make sure you weld all the ports that has not vac. lines to them so you dont have leaks
