I assume you have the SR20DET? They are always a PITA to get the tranny back onto the motor.
probably your new pilot bushing is not pushed back far enough - or you damaged it installing it - a way to tell is take the clutch alignment tool and see it it will go into the pilot bushing hole - if it wont go n the tranny input shaft will not for sure
make sure the input shaft is lined up with the clutch disk
when you get it lined up - grab it from the rear of the tranny and start wiggling it up and down while pushing inward
It will take a bit of wrestling with but it will go in - make sure you have the dowel pins on the motor lined up with the tranny holes - then get it in close enough to install the bolts and the just tighten them down in a X pattern
The SR tranny is a bit heavier than the KA - so it will wear you down
I had the same issue with my first SR tranny - then after I pulled it agin and installed it back on - It went on fairly easy - It ended up being that the new pilot bushing wasnt pushed back far enough.
Also another way to make sure your cluch disk will fit - pull the tranny off and slide the clutch disk onto the trany input shaft
