OP, you sound like you have a pilot bushing problem. It's the little bushing that goes between the end of your crank and the trans input shaft. Once it starts to go it makes a whine, and eventually it'll make a whine in all gears. Also you could check your tranny mount, if it's worn it could be stressing the pilot bushing/input shaft and causing the whine.

Yeah that what I was thinking too..... Because why would I have the same problem if I swap the tranny already...and I've been researching online also and and it pointing towards the pilot bushing too.......
