A little noise should be normal. I really only hear it in the first few minutes of driving while my diff is cold and I'm engine braking in first gear down the hill from my garage. By the time I get to the end of my block I really only hear faint noises. I suppose these noises would be much worse with a performance diff, but I'm still rocking the stock unlimited one.
My guess is there's no adverse effects aside from transmitting a little more noise. They don't seem to relocate anything, just stiffen it up further. Not that I have looked specifically, but I have not come across any posts that say subframe spacers destroyed their driveline in the 3 years I've been on various forums.
Oh, by the way, mine are T3 as well.
