Are you certain that your clutch is in good shape? If it's slipping, it will create enormous amounts of heat and lots of bad smells. Test by putting it in 4th and give it full throttle...if the tach jumps, you need a clutch.
Also, another option could be the cat. If it's clogged, it will heat up A LOT. And if it does that, it could actually cause a burning rubber smell because there is a little rubber hanger that attaches the exhaust system to the tranny...and it's right next to the cat. You should get under there and check. When the cat isn't hot, bang it with your fist and listen for a rattly sound like loose stuff flopping around. If nothing, you might want to take it out and inspect it.
