Yes you would still have that if the tranny is swapped. The interlock relay and all that other cool automatic stuff is located in the fuse box by the throttle body.
Before you jump to conclusions about everything else being bad, try dorking around with the starter signal wire. This wire has a slip on clip connecting to the solenoid and 9/10, they are rusted, burnted, or just falling apart.
