Don't cover the hole. It acts as a channel to the outside and allows some cooler air to enter the engine bay from the fender well.
Leaving the y-pipe and removing the res. box isn't the best of both worlds. The y-pipe is the main restriction, not the res. box. So even though, you'll still be routing some cooler air, it's still restricted....again, gains are neglible.
