Tranny Assembly Problem

I recently took the transmission out of my SR due to the lose of my 5th gear synchro. I had the opportunity to get a KA tranny from a friend so I decided to swap the SR bellhousing over. I took the KA tranny completely apart from the bellhousing and tailshaft to inspect the gears. Everything looked good to go so I swapped the SR bellhousing over to the KA tranny and tailshaft. After sealing the sandwich plate up with liquid gasket I installed all of the tailshaft componets.... (speed sensor, shifter plate, etc). I wanted to check to make sure everything was still in order so I shifted smoothly through all 6 gears. After installing the snap ring I went to tighten the plate that goes over the front oil seal and input shaft. After tightening the plate down the input shaft would spin but with LOTS of resistance. Also, when I tried to shift through the gears everything felt alot more "sketchy" and 3rd or 4th didn't engage.

I'm really stumped on what is going on because I made sure to stay very organized and put everything back to normal. I'm positive I've got every part put back into place. I think the bearing around the input shaft maybe getting binded up, but I tried messing around with how it sat as I tightened and still no luck. Any help would be greatly appreciated.

Some pictures for reference:

This is the location of the where the plate bolts onto

The plate itself:

That tranny is actually mine I just had my buddy post it for me. Are you sure it will fall into place after being put into the drivetrain??? I really would hate to take the tranny back off a 4th time. It feels as if the gear rod isn't clearing the plate.

I put the transmission back into the car last night. After getting it lined up in the drivetrain I tried shifting through the gears and still 3rd/4th was inaccessable. I went ahead and bolted everything back on the car, bled the clutch, filled it up with some purple, and started the engine.

After I start the engine with the clutch engaged everything is fine. When I disengage the clutch, in neutral, the car inches foward as if it would in 1st gear. Next I tried to throw it in reverse to back out of the garage. The car inched backwards as I disengaged the clutch then it felt like Ebrake locked up. It feels like there is resistance in the drive gear.

Is there a special way to allign the shifter because I just put everything back together like I found it.
