Well let's go to the Problem Directly

i have an s13 89   and the body have some rust on it... well  maybe a lot ...  but the frame is okay...  and the motor is perfect

Would be a good idea to have a full body repair and paint ..

or its a better idea to wait for a good  deal  on clean s13 ?

It really depends on where you live.  If it snows there, and your car was purchased in a place that it doesn't snow... you will get rust on the underframe anyway.  I'd look for a car from a snowy state if thats where you live.
If it doesn't snow there, disregard that.
Rust is a problem, and once it starts, it doesn't stop.  I would seriously wait and get a clean car.  If you live in snow, and the only car you can get is from a non-snow state, there are shops that can line the undercarriage with rustproofing stuff.
Its either that, or replace the body panels.  The fenders are $149 each, the hood is $249, and I dunno the rear or door panels, or the trunk prices.  
Clean car would be cheaper, and less hassle.  Plus, if you keep the rusty car, you can have a spare engine to modify, without any downtime on your daily driver.
