tranny grinds w/ new clutch master?

Hi! my tranny died last month, after waiting for a month for the parts. I got the part last week, and starting to put everything together. the initial problem was the clutch padel dropped to the floor and not coming up. I found that the pivot bolt was snap in half, after replacing the bolt, it still won't work, so i decided to take the tranny out and see watz going on there, and might as well do a clutch and fidenza flywheel job, after taking the tranny out. I didnt see anything wrong, so I decided to put everything together and might as well do the dampener bypass along w/ new clutch master and slave replacement. After all these has been done, my car finally moves again, but then I have trouble trying to get into 1st gear, and 2nd, 3rd, 4th........pretty much all gear grinds as I drive. It used to be perfect b4 it died. Any1 seen this before? is it just that parts needs run-in??

here is parts I have replaced:

Exedy OE replacement clutch kit
Fidenza 11lb flywheel
beck & arnley Clutch master cylinder
beck & arnley clutch slave cylinder
PDM clutch dampener bypass line
little pivot bolt
flush the clutch fluid
all tranny fluid and diff fluid flushed w/ motul gear 75w90 sync oil

any suggestions what I did wrong???
