Keep the auto ECU. Using a OBD-II manual ECU will require some repinning and it won't pass inspection due to numerous codes. If anything find a 95 manual ECU,though you don't really need it either unless you want to keep from throwing A/T communcation codes.

All the parts will swap perfectly, just use your stock ecu. You will see a light on your dash do to the auto ecu. Try to find a cheap used manual ecu for your car and it will cancel the light. Good luck should be cake
