How to install Driver's side Window?

I am installing the driver's side window onto my S13. It should be easy, but I'm having a hard time getting it correct. I have it properly lined up when I do the install. The window closes perfectly. But when I lower the window all the way down (power window) and raise it back up, it doesn't line up at all. There is a gap and the window gets offset. I've tried several times without success. Does anyone know the PROPER way to do the window install?

The FSM clearly describes the adjustment procedures. If you haven't done anything besides pulling the glass you shouldn't have an alignment issue, if you have then it takes a lot of fine tuning to get the stops and rails just right.

Yes, I did replace the glass window. I also looked at the fsm before I did the install and saw the points that need to be lined. I'm going to try another trick that I read on another forum to see if it works once it stops raining. Thanks for the reply.
