confused computer

I finished building my motor and it's in the car. It ran perfect for my 30 min. break in run, and ran perfect for the mile or two drive i took it on. I fired it up two days later and it seemed like it was missing out a little, not sure why. I'm wondering if the computer will take a little while to learn what i did to my motor and adjust to it. The only thing that should affect a sensor is the cold air intake and the headers. Oh, by the way it's a ka24e. If anyone has any thoughts that may help me it would be appreciated. Thanks

Leave the battery disconnected overnight to clear the self learn.

or you could take the positive and negative terminals and touch them together. (off of the battery of course) This automatically erases any memory and capacitor battery storage.

If by chance you mean missing = running rough / poor idle, then check the wire running to your Engine Coolant Temperature Sensor. Wiggle the wire connector at the sensor. If your idle clears up & the engine starts to idle normally, then your problem is probably gonna be a bad wire or bad connector. Your ECU uses the signal from the Engine Coolant Temperature sensor to adjust your idle. Check your FSM for an explanation and details as to how it operates.
Anyhow, hope this helps.

Thanks for the help, i'm going to go tap the battery terminals together and check the temp sensor. On the temp sensor, i know there is one that is a sending unit on the intake manifold due to it just having one wire. There is also some sort of a sensor on the lower radiator hose, is this a second temp sensor, and one similar on the intake manifold beside the sender w/ one wire. If all of this doesn't work, i'll leave the terminals off of the battery over night. Thanks

On an S13 I think the Engine Coolant Temperature sensor is the one that's attached to the lower radiator hose. To be sure though, just disconnect the wire that runs to your sending unit on your intake manifold. If you see your dash gauge drop to the "C" cold position then the wire that runs to the sending unit on your intake manifold is just for the gauge on the dash. If it DOESN"T drop, then that wire that runs to the Intake manifold is gonna be the Engine Coolant Temperature Sensor...
If you haven't already done so, check your FSM. If you don't have one, then download one here...

i believe the temp sensor in the lower hose is to kick on the A/C fan if the temp gets too hot. im not really sure, but mine isnt hooked up to anything, i dont have A/C either.

Figured out why i was missing out. I dropped #2 due to some corrosion on the fuel injector plug (if that's the propper term, where the harness plugs into the injector). Due to this the injector wasn't getting the signal to fire and i dropped a cylinder. Thanks for everyone's ideas.
