SOHC to DOHC swap... Final issues

Ive basically got everything in order but I have a couple of plug questions to ask and Im hoping I can get some feedback by the time I have to work on my car this afternoon.

There is about a foot of wire with 2 prong plug the comes off the left side of the timing cover. It is actually plugged into a seperate harness right at the timing cover the wires are yellow and black.

What might this plug be and do I need it?

The second plug is 4 prong and is one from the car and not a part of the main harness or the other harness that attaches to the alternator. It appears to run up into the fuse panel on the left side of the engine bay and into the bundle of wires that runs into the fender.
The wire colours are
Orange
yellow with a blue stripe
red with a blue stripe
black


Finally there is a wire that hangs from the transmission that is about 3 or 4 feet long and has 2 prongs the wires are Black and Green


I built my own short ram intake and Im curious what hoses need to be re attached to the intake and which ones can be done away with.
Specifically the 2 that attach to the stock intake side by side on the outside of the bend. One is larger than the other.

Where does the breather on the rocker go to?



Im sorry if the questions are silly but Im getting short on time and I can't get to the computer through the day so I need answers to lots of questions before I head out again.

The transmission harness is the VSS, comes off the rear section of the transmission and plugs into the lower harness near the starter, the plug will be yellow/black and yellow/red wires.

The other two don't sound familiar, pics maybe?
