SR timing chain cover

I took the head off of my sr20 because i was pretty sure it had a blown head gasket. So i finally get it off and what do i see, coolent on top of cylinder #1. Another thing that i noticed was that the head gasket that was on my car had the peice that extends out to the timing chain cover cut off. My timing chain cover sits about 1/16" above the top of my block. I was just wondering do you have to cut the stock gasket, or is my timing chain cover sitting up too high? i looked in the fsm and it doesnt say anything about whether or not the cylinder block surface and the timing chain cover sit flush. it also doesnt say anything about having to cut the stock head gasket.
