rusted exhaust

the bolts that connect the cat to the rest of the piping will not allow me to bolt my aftermarket cat back exhaust to the cat. It is obvious it has to be welded. I talked to a guy at the muffler shop and he said he would cut a little bit after the cat, put an adapter, and weld the 3 inch piping exhaust onto it. Would having that 3 or so inches of stock diameter piping affect the purpose of having the exhaust? I see the stock header piping is the same or about the same diameter. Would this have an obvious effect on performance?
