5 speed swap question

i'm planning on doing a 5 speed swap on my car, as many have maybe read on a thread about a week ago. anyhow, my car's a 98, and i bought a complete swap package from a 95. my question is about the ecu about it. which ecu should i use? the stock auto 98 one, or the manual 95 one? my friend that did a swap on his car told me that i could use the 98 auto one, and that there would be no problem what so ever using it, but which one would be better to use? we're not too good w/ the electrical work, and how one is OBDI and the other is OBDII. i've looked up on websites about the electrical wiring, and it seems/sounds quite complicated. but anyhow, what do you people think? is my friend right, and should i just not worry about the 95 one, and keep the 98 one? please let me know.
