S13 manual engine harness to auto body harness

i have a 91 s13 that was auto to manual swapped, ive had a maf short causing 5.12v at any rpm, anyway, so i replaced the engine harness with a manual(from the original auto) to try and fix the issue without chasing wires through the harness. but after i did that the dash harness(auto)and the engine harness (manual) dont mate up, and none of my gauges work now except fuel, obviously, and was wondering if theres an easier way to fix this without swapping the dash harness to a good working manual one. i just wanna drive my car with it getting better then 3 gallons a mile, and not going through plugs like crazy.
