So the engine starts and runs, but the transmission does not get into 1st, 3rd or 5th gears. Does this mean that the transmission should be replaced or does it have to do with something else (shift linkage), and it should just be repaired?

Replace it, or pull it apart and unjam the fork that's apparently gotten out of whack from the impact.
