did you get new rotors as well? They may be warped, or you could have gotten dirt between the rotor and the hub... or maybe you knocked something out of alignment? (unlikely-ish) ... I imagine it's either your rotors or having some sort of uneven rust/dirt/grime between the rotor hat and the hub. (Are those the contact points?...)

Sounds like warped rotors to me, especially if it's amplified under breaking.
In my experience rotors usually go for close to $30 a piece up front and about $25 for the rear.

You may not have to get new rotors. You may be able to get by for a while by getting them re-surfaced (AKA "turned"). All you have to do is take them off (probably won't have to do the rears, so just do the fronts and see if it solves the problem) and have a friend take you or borrow a car and take them to your local O'Reilly, PepBoys, AutoZone, etc. and have them "turn" the rotors. This will smooth them down to where they're even all the way around (99.9999% of the time you won't be able to visually see that the rotors are worn unevenly). They usually charge like $5-$10/each to do this. But you need to take the rotors to them.

You may also want to take your wheels off and hand-torque the lug-nuts (in the "star formation) to make sure they were put on correctly, also. If they weren't tightened right, it could cause a feeling like unbalanced wheels because they wheels don't sit on the hubs correctly.
Good luck!!
