The part you removed was the pilot bearing, so grease up the new one you have and install it into the end of the crank where the old one was. I used a deep socket and a hammer to put the new one in

you need to soak it in motor oil for a few minutes prior to installation

OP - you were installed a used motor without doing any prep to it????
regardless of condition, changing the pilot bushing should be an automatic

so, for shits and giggles...
did you change the rear main seal?
did you re-surface the flywheel and check to make sure it is still within spec?
make sure you have manual flywheel bolts and not auto stuff?
make sure you have manual trans hardware?
torque everything to spec?

not to mention that changing the front main seal, waterpump and thermostat would also be a good idea while the motor is out...

water pump, thermostat and all the gaskets but the rear main seal have been replaced, the motor is already dropped and runs, but to be honest i spaced out the pilot bushing and the rear main seal, flywheel has been resurfaced and torque to spec, im also using the MT flywheel bolts that i used to have in my SOHC.

Im starting to think that its that clutch disc with the OEM pp what the problem is.

that is a possibility
Friends have had issues with mix-and-matched clutch combos in the past

If you have access to measuring tools - caliper, magnetic stand with indicator
you could measure the clearances as per the FSM
but a kit from one manufacturer is always preferable
