the thud you are hearing is the strut hitting the bump stop. you were supposed to trim the stock bump stops when you assembled everything. i chopped about 1.5" inches off mine.

as for the high riding rear...maybe you installed something upside down or incorrectly? I dunno. Something is not seated properly.

take pics and post them so we can see what you did. pics of the shock and spring and collar and all that.
