s14 Random stalling with clutch pressed

alright, so NemeGuero and I finished an auto-to-manual swap on an s14a KA a good 2 weeks ago.

there's a whine in ALL gears that we can't seem to make go away.

but that's not the worst of the worries. the car was being driven today, and while it was in first and the clutch was IN, the car dies. just like
so he turns it back on, but has to gas it to keep it alive, and it's running a little rough.

then he lets it idle to see if it was going to stall, but it begins to idle @ 500.


The question is, what's causing this? would it be the motor itself, or something that might have gone wrong with the swap?

sidenote: the car's still running the auto ECU, but this is the first time in the 2 weeks its lived as a manual car that it's behaved like this.
